If you want to get the files inside a jobfolder in Switch via variables, then you can use the Job.NestedName variable. So using this variable in your mail should fix your issue.

Are there errors logged by the command when you execute it in Switch? You can see regular output (stdout), error output (stderr), exit codes and the actual command being executed in the Switch messages when debug logging is enabled. I'm not sure what you mean, but it looks like you have overprint issues while using "Place PDF"? I did a quick test the overprint of the objects in the placed PDF is the same in the PDF where the objects are placed in. I'm using PitStop Pro 2017. If you see something else, then maybe it is...

The InDesign configurator allows you to add an outgoing log connection of type log, have you tried to enable it already?
At the moment I only have an InDesign package with missing Images handy, but if I process it, then the XML log outputted on the log connection lists all missing Images.

The logs talk about a "message" instead of a "job", so I think they are related to "mail messages" on the email address monitored by Checkpoint via mail instead of Switch jobs.
Are there mails in that mailbox which have nothing to do with Checkpoint via mail?
