Processing files individually

I have a flow that downsample the PDF to 72dpi in Pitstop Server and apllies a protection by Command Line using PDFTK.
The problem is that when i copy, for example, 10 PDF files, it only starts protecting the files when all the files are processed by Pitstop Server.
Is there a way to solve this? Is it possible to put the Command Line to processes anytime a file arrives?
